If you put a FASS fuel system on a 3rd gen 5.9 Cummins does it bypass the stock fuel bowl with filter?
The 2 white filters on the FASS fuel system are just to filter out water?

I would say no.
Most people want the fuel to be as clean as possible and leave the factory filter in place.
It just depends on what your goals are.
Usually one of the filters (white things) is an actual fuel filter and other is a water separator.

Yes you bypass it - The kit comes with a new push lock fitting to thread into CP3. New hose goes from pump to CP3- Stock canister can be removed if you choose. I would at least drain it.

With earlier FASS filters the first was for water separation and the second for filtration.
Now with the new ones the first one is for large particles and the second is for water and filtration down to 2 microns.
