Hello all.
I have an MM3 that seems to cause my key fobs to stop working within a few days of plugging it into the OBD port on my truck.
It also has a double flashing red LED when I start the truck.
It will start working if I unplug it and plug it back in.
Any ideas?

They may have seen this issue and can help troubleshoot.

I tested my batteries, which are at around 50% on one and 65% on the other.
I am going to replace both batteries tomorrow.
Should I reload the program I am running now with the fresh batteries?

Just change the batteries one at a time, and you should be fine.
