I am just keeping this up-to-date.
I did load-test the batteries- they checked out great.
Load testing the batteries/charging system while running showed it was weak, and my dad said I had 'dim headlights' the other night so I will replace the alternator.
I have also been going through the sensors and testing the voltage at the sensor (harness/plug side) and trying to test the resistance in the sensor itself; it is tough to find the expected values for the sensor.
So far, all of the sensors and plugs have checked out properly, and when I can't find the expected resistance, I try to grab values from the new sensor I have in case I need to replace it.
I hate grabbing the value from a supposed new one since that assumes it is good, but my options are limited.
I'm leaning on the alternator since it goes away on the 4th drive cycle if the engine has heat (even latent heat after sitting for a few hours).
I guess the alternator can't quite keep up on cold startup.

After reading that, it makes sense that the heating grid commands more power at idle, and the alternator can't keep up.
This leads to improper voltage readings at the PCM, causing the CEL/codes to stick around.
Anyway, I will keep posting info here and update the first post once this is solved.
Alternator is my next step, and then I will re-assess.

I believe you may have possibly solved your problem with the alternator being weak and not keeping up with the electrical supply, causing all the other issues.

What was the alternator output when you tested it?

While running, my multimeter showed 13x (13.3) somewhere well under 14v).
Even the battery voltage screen on the dash only shows 13V.
I am surprised there isn't a dash light or CEL, considering it is showing so low.
It should be at least 14.1 or slightly higher.
It sounds like it’s on its last leg.

I'm happy it acted up now, versus in a couple of weeks when the temp is around zero, hahaha.
I agree; I just did a cold start, 27*F.
My battery voltage held steady at 14.5 Volts.
