The wires to the emissions crap that I took off my truck.
The truck is also 2nd gen swapped.
I believe there is a wire for the old VGT turbo as well.

I would leave the factory wiring intact secured away from heat, vibration and insulate connections with Shibby plugs or electrical tape.
This will allow a much easier return to stock should there ever be a need.
If this is not a concern, then cut away and insulate the wire ends with caps or tape and heat shrink.

I would leave all the wiring in place as said above.
You never know if you would ever have to return it to stock and will need the harnesses.
