We run them, but it is optional.
Highly recommended. You can tape them and zip tie them up out of the way, but over time the tape may loosen and let moisture in. This happened to me and it kept throwing some dtc's. After installing the Shibby plug kit from DRD... no more problems.

I guess the codes that were being thrown weren't killed with the tuning? I assumed they would kill most of the codes except engine related so I have got these....yet

Apparently not. An O2 sensor plug was corroded. I had these codes:
P0053: HO2S Heater Resistance Bank 1 Sens 1
P0132:02 Sensor 1/1 Circuit Voltage Too High

Just happened to see this post and wanted to add that when I installed my shibby kit, I loaded each connector with dielectric grease before snapping the shibby blank on.
Current: 2015 3500 Longhorn CC LB DRW 4x4 CTD AISIN 4.10, Brilliant Black Crystal (PXR) with White Gold Metallic (PWL)
First: 2000 2500 White (bought new, had long enough to replace VP44 2 times, 400K+ miles)
Personal Info: Full carnivore since June 2014, and healthier than EVER (literally only meat/animal products...I don't eat my food's food)
