I just received a MM3 for a 2010 Dodge DRW 6.7 that has the tune on already on it. The Question is if I down load the stock tune will I loose the custom tune that is on the SD card.

Are you meaning downloading it to the truck? The way it works is the when you hook it up to your truck, it places the custom tunes on the truck and keeps the stock tune on the sd card. When your ready to sell or switch you can simply do the opposite. It will put the stock tunes/file on your truck and put the custom tunes on the sd card.

So then what you are saying is if I have a tuner that already has a custom tune on it when I download the stock tune the custom tune will also be there.

it's likely VIN locked you'll need to get a new vin license for the tuner, and the custom tune on the tuner will not work on your truck unless the Vins match the tune.
but yes both files the new stock one and the old custom one will remain on the SD card.
