I believe that I still have my my stock fuel system in the truck. So I don't think it is running straight to the CP3

    Half a job.

It's good to have that in place, and as a 2ndary filter they last twice as long. But they still need to be maintained. Thanks for telling me. remove it or change it. NOW

My airdog is hooked straight to my CP3. So can my stock fuel system still hooked up?

You can monitor rail pressure on the ultra to see if you are in fact dropping pressure. And yes you can still run the factory filter with an airdog but most just bypass them as yours is.

So since my airdog bypasses my stock fuel system I don't need to worry about checking to see if my fuel filter is clogged on my Stocks system. Also what would be a desired rail pressure to have / keep?

If you have bypassed the factory filter then there is no need to worry about it. Does the airdog bypass the return away from the factory housing as well?

As far as rail pressure I generally see 6-7k at idle, 15-20k at cruising and around 25k at wot. But those are some pretty rough numbers off the top of my head. But at wot it should maintain 25k or better I would think. I would watch it when it starts acting up and see if you see any large drops or surge in pressure.
